Twilight menu is just a menu. DS games are run through the ndsbootstrap which comes packaged with twilight menu. Any other console you start up through twilight menu is using a packaged emulator designed for DS and run through ndsbootstrap. The gba one is decent, not sure about the others. These include several which are generally desired such as removing flashcard blocks and RSA checks, however it also removes the Health and Safety splash screen and all sound from the DSi Menu.
